The FA alleged that the club failed to ensure the club's fans conduct themselves in an orderly fashion after the unsavoury scenes following the 3-1 win.
Southampton admitted to the charge and were initally given a £75,000 fine and a future warning.
However, the club appealed against the amount of the fine, and this has now been reduced to £45,000.
