Villa were a goal behind at the break at Selhurst Park, after Morgan Rogers' equaliser was controversially ruled out for offside.
Rogers did put his side back on level terms early in the second half - but he then watched his side collapse at the back.
Palace netted three more times as they ran out 4-1 winners on a convincing win, their first on home soil since December.
Unai Emery tweaked his system and moved to three at the back from the start, before throwing on Marco Asensio and Marcus Rashford later in the game.
And former Villa defender Hutton believes they left themselves far too open, and suffered a reoccurring problem at the back.
He said: "I did like the shape in the first half, they moved the ball well.
"In the second half they went for it and opened up, and we are seeing it time and time again, the defence is leaking goals.
"When you do that against a well organised side that press well and wait for their opportunity, this could happen.
"I was surprised they went three at the back, it shows the respect Unai Emery had for Palace to match them up.
"They had a lot of attacking threat on the pitch as the game wore on, but they looked defensively vulnerable."
