The Baggies were condemned to 2-0 defeat at the Riverside Stadium as Mowbray's first game back in charge as play-off rivals Boro claimed the points.
Albion struggled to impose themselves in the final third as struggles to score goals, exacerbated by top scorer Josh Maja's injury, continued under the new boss.
Boro struck twice from range through Hayden Hackney and Ben Doak for a routine win. Albion improved for the first 20 minutes of the second period but clear-cut opportunities on goal were desperately lacking.
Mowbray's appointment during the January transfer window will prove useful as Albion target a striker, though a move for Ipswich frontman Ali Al Hamadi, thought to be a permanent deal, broke down after the Iraqi's medical on Tuesday. Central midfielder Isaac Price is set to arrive from Standard Liege in Belgium.
Mowbray, who served as a player and boss at Boro and was given a warm reception prior to kick-off, said: "Any defeat you are disappointed, of course we are disappointed. I watched the last four Boro games and they hadn't won any, they'd drawn three and been beat at Blackburn.
