Blues looked to be back in the game after Marlon King opened his account for Blues in the second-half, but Helder Barbosa added a second to his and Rodrigo Lima's goal before the reply.
The home side struggled to contain Barbosa all night and he put the Portuguese visitors ahead in the seventh minute, with a deft volley to steer the ball past goalkeeper Boaz Myhill and in off the underside of the crossbar.
Lima made it 2-0 in the 59th minute, who went for power and struck a thunderous shot into the net from 15 yards.
But Blues got back in it through King's goal with 19 minutes to go, the striker timing his run perfectly to tap the ball in after substitute Chris Burke broke away from the Braga defence to put a low ball across goal.
However, Barbosa saw that Blues were beaten with just two minutes to go, slotting the ball in to seal the win for Braga.
