Top scorer Deeney questioned his colleagues' commitment on Monday after their 2-0 defeat at Leyton Orient at the weekend, claiming some would be lucky to earn new contracts.
Assistant boss O'Connor says the 11-goal hitman's criticism came out of the blue and hasn't ruled out boss Chris Hutchings fining the striker.
"I'm sure the manager will take it in hand and deal with it in his way," he said. "Troy has an opinion but it's not right to air your dirty washing in public.
"They were the comments which were said in the dressing room after the game, the gaffer and I said them and that's where they should stay, in the dressing room.
"You keep it to yourself, the comments by Troy belong in the club. They don't belong in the press or on websites. We know what the deficiencies were and we pointed them out. From a professional point of view it's professional to say it in house and not in public."
And O'Connor says the entire squad must heed the warning not to go public with any concerns, urging them to put the Orient result right at home to Colchester on Saturday.
He said: "Every player has an opinion but first and foremost it's the gaffer's opinion which counts.
"Troy's not the only one who has the desire to win, everyone has, but if we all put our opinions in the paper it's not going to do any good.
"In my career performances count, you can say what you like in the press but it's what you do on a Saturday which counts.
"I said my bit and the players had their say. That should be the end of it. We couldn't affect the result at 5pm on Saturday.
"All we can affect is the Colchester result this Saturday and we'll do that by performing."
O'Connor oversaw the reserves' 4-0 win at Burton last night with goals from Sam Parkin, Peter Till, Darren Byfield and Will Grigg.
"The application and attitude was first class. It's something we haven't had enough of in the last couple of first team games," he added.
