The visitors had only just managed a shot on target before sub John Carew fed the England striker to beat goalkeeper Joe Hart for a goal Blues could find no way back from.
Steve Sidwell's header straight at Hart was as close as Villa had come before that, while the home side had seen Lee Bowyer test goalkeeper Brad Friedel with a 20-yarder.
But the Blues faithful were silenced by Agbonlahor with five minutes to go.
Doing what he does best, Carew laid it on a plate by powerfully standing his ground from Ashley Young's free-kick, directing his header straight at his strike partner, who nodded it under Hart for the winner.
