The Scholars dominated the first half but were unable to find the net and, although the home side fought back well after the break, it was another goal for Dean Perrow that sealed the points for the visitors.
Paul Taylor saved the first effort but Perrow fired home the rebound.
Despite a red card for Darrell Elliot for dissent, Dunstable had a chance to level in stoppage time, but Wayne Mills sent his free-kick over the bar and the Scholars held on for victory.
The Scholars now travel to Barton Rovers.
