Walsall looked safe when Palmer's shot was blocked and Troy Deeney looped the ball over keeper Frank Fielding.
But Leon Constantine headed in after Giles Coke hit the crossbar to spark Northampton's late charge.
Walsall held on for all three points, moving up to 12th in the division.
