The men from Dudley had been on a fishing trip to Barmouth for the day when they ran into difficulty.
One of the men became seasick while they were around 1,000ft out at sea.
There were several torrential downpours on Saturday and the sea was rough around the coastline, lifeboat chiefs said.
The pair, who have not been named, were unable to bring the boat back into the town's harbour due to the worsening conditions.
Eventually, the men called for help and the RNLI inshore lifeboat was launched at 4.30pm.
RNLI spokeswoman Jacqui Puddle said the sick man was in a "bad way" when the crews arrived, but when he was brought back to shore he refused hospital treatment.
"The weather was bad. No-one else was really out there at time and there had been heavy rain in the mor-ning.
"The two casualties were taken on board the lifeboat and landed on the shoreline where they were met by the coastguard and taken to the lifeboat station."
